i just got my new charger and not really sure what's the use of the extra wiring

Yeah, if it has alligator clips it's most likely for a car battery as a power source, etc.
I have alligator clips on my charger as well.

The black probe is a thermal sensor, secure it to your battery with an elastic band while charging. If the battery gets too hot the unit shuts off to prevent fire.
